Just alternately flip them!
Stack one then flip the second one 180 degrees and keep repeating it and it will stack like a Jenga tower!

I always keep mine in those little plastic clamshell cases. Never had any issues with stacking.

Uhhh ... Couldn't you just alternate the way you stacked them though? So that they would still stack per much straight up, the tops on every other one would be to the left and the others to the right. 

Then you wouldn't have this issue.

You have to stack them in opposite directions so that only the flat pieces are stacked

Because GBA carts use flash memory instead of the EEPROM, like the original Game Boy.
But, GBA has a GB CPU, so you can play GB and GBC games.

GBA games are an example of nothing be perfect some people think is hopeless but remember, you can't spell hopeless without hope plus if you move the letter around you get pee slosh. That last part was a joke by the way.
