Creo que ya lograste lo más importante: comprender la lógica, los diseños del chasis, animarte a mejorar un diseño basado en cables y muchas, muchas mejoras... innovar con los componentes permitirá que tu diseño que se podrá construir por muchos años más... ánimo desde Chile!

You mention multiplexters, but did you look at input shift registers? Those can be daisy chained, and you can get 32 button inputs from only 3 pins. If 32 button inputs is enough, then you are left with 23 pins for rotary encoders, giving you 11 encoder inputs and one extra spare pin to do all sorts of crazy stuff 😂 Might be a better option than the multiplexer. Even 6 pins could give you 64 button inputs, and 20 pins to spare for 10 encoders. 
Edit: thinking about the Raspberry Pi Pico route here..

It's unfortunate that supply chain issues have suspended progress after all of the great work and effort you have put into this project. I would happily send you what you need to complete your MFD, but I hadn't order the parts yet. Perhaps their is someone subscribed who can spare the chips?
As for the new design, would it be possible to put more than one controller chip on the board to overcome the input limits? Maybe add a USB hub on the board to accommodate multiple chips?
I am working on a design that will basically be a G1000 hat for the Arduino. I am just in the early stages, as I am working the bugs out of my OX CNC that I just finished assembling. I will be keeping it as simple as possible using through hole components for the most part.
