The brick pyramid was made for bricks. Back in the day minecraft had no source for bricks, meaning you could only get it from creative mode, but later in the minecraft updates, notch added the brick pyramid so that you could get bricks in survival, thats why it was made.

From the Minecraft wiki: Monoliths were glitched areas of terrain that happened in the later versions of Infdev and early Alpha eras of the game. These monoliths would cause the terrain to abruptly invert, with natural terrain generation replacing the air/water up to the height limit and vice versa

The reason the nether core reactor exists is because this was a test for the nether and it spawns a spire of netherrack with pigman. The spawning of random items is weird but its probably because worlds corrupt a little when you transfer them to another version.
