If you want to find Rayquaza you must first have some things:

*Have beaten the Elite 4
*Mach Bike
*A pokemon that knows surf
*A pokemon able to battle against Rayquaza
*And a lot of ultra balls

If you have all that travel to Pacafilog town and surf east. Have a close eye on the upper rock wall because you should prety soon see an opening in the wall. Go in there and you should se a cave. Then just follow the path until you reach the tower.
On the 2nd and 4th floor it should be some cracks in the floor. Use the Mach bike here. When you reach four cracks lined up you will need to fall trouh the third one. After that continue up until you reach the top. When you reach the top you better save, just in case. All you need to do now is to challenge him.
